iptables can see and filter bridged packets, check out 
CONFIG_BRIDGE_NETFILTER.
You can even filter based on the actual enslaved device the packets enter and 
leave since iptables-1.3, CONFIG_BRIDGE_NETFILTER and the iptables physdev 
match extension.
